This reverts commit 054bbabc.

* Fxing issue with Example1

        - The reaction occur uniformly in the target
        - reaction conditions a recorded in a specific class
        - still the Example1 give a wrong Ex... to be fixed

        - The active flag was reset to 0 preventing reaction from
          occuring

        - The event rate display was wrong on Linux system when using MT
        - Event rate is now correct
        - Improved Thread Scheduling for slightly faster analysis
        - add Option to switch off MT at compilation
        - Improve CATS performance dramatically (3 time faster)
        - remove a few using namespace std laying around

        - Readin file without RunToTreat file
* Suppress using namespace std from Core header

        - Number of DE produce by ionisation is now fixed per mm
        - YIELD no longer used
        - DE track carry weight of the DE
        - DE scorer read out hte weight
        - Amplification also use weight and fixed amount of generated
          electron
This should insure smoother performance with regards to different setup

thetaX's sign is converted to -thetaX because MDMTrace's input angle is the angle seen from beam downstream to upstream.'

Put back to the original Configuration reading setup. I was just confused with the original setup, but now makes sense.
